preproc.alignment: keep the ploting objects

This MR fixes #229 (closed).

To do

  • Keep track of the plot objects
  • Add close utils
  • Ensure unit tests are passing
  • Manual tests of close utils
  • Clean-up in the code (undefined vars, etc)
  • Use logger instead of print when possible ?
