written and tested OK

this MR activates automatic mode which will be useful to regenerated a new json with a different tree structure due to a change in some of the schemes. This comes together with the implementation of the functionality into the base module night_rail.

NOTE: use the -i argument to specify the modified json. The defaults will be taken from it.
