Repair pipe- after long breake in development

Maciej Jankowski requested to merge repair_pipe into master

In this merge, tests have been repaired, config files corrected, the code has been validated for format and style, and the pipeline has been restored. The Linux shell gitlab runner and the necessary datasets 0002 and 0003 have been moved to scisoft13 computer.
